The front loader is always in the way when changing the fuel filter on my JD4720, JD5075M and even the JD110TLB. Given that kind of "track record" with those John Deere models, I'm gonna bet changing the filter on your 5093E will be easier if you can lift the loader up and block it. The problem may be in the harness side to the neutral safety switch. Check power to it and make sure its receiving 12 volts. If you have power to the switch then you can try to jump across the pins in the harness side connection and see if it works this would tell you for sure that it's not the switch.
