I have a major problem that I hope someone can help me with. I am currently on my second run through the game, this time as NG+ and I' stuck with the main quest 'Count Reuven's Treasure'. I talked to Dijkstra and accepted to help him with his stolen treasure. I ventured into the sewers, killed the drowners, burned the corpses and found the clues.

You will receive this mission at the end of the Broken Flowers quest, after Priscilla tells you about Dandelion's plans to rob the treasure from Sigi Reuven and about the ruckus raised by him at Whoreson Junior headquarters. I mean I read something that if you go the violent way Triss is mad at you and she may not help you later in the game /Brothers in Arms/ and asking about the treasure makes you fight eventually. I went with the slaughter first, ask questions later route. No way I could let Triss get tortured. Spoiler.

Without spoiling anything, yes you can still find Dandelion if you ask about the treasure. I like to do it that way because it adds another element to the story.
