Once your pen is up to 50-75% grown move the pen marker back and you should be fine over time. Edit: Assuming that you are planting fungus there, from your other comments not sure if you are. So you do have to grow-zone it.
Remove the pen marker from the pen without food in it, then they will move them to the new best pen (the only one). An alternative is to place a normal door and 2 walls either side in the dividing fence of your two pens so that you can hold open the door, then they can freely wander to the other pen because there's food there.
